When you put it in the context of having sex, I can see it. But if we weren't already talking about it, I wouldn't automatically relate those words to the act.

I mean, most of the time they're used in relation to other people. So you're saying if someone say 'Oh, I bet they're boning' you wouldn't automatically assume they were fucking?

See that's the thing though- they're not always used like that. Boning is more obvious. But let's say someone says "I'm gonna nail her." That could definitely mean more than one thing.
